Is there a certain reason you want Mac OS 9 and Mac OS X to be on separate partitions? Installing Mac OS 9 on the same partition would be the easiest way.
Sounds like you shouldn't have to do any initializing if you've already formatted the second partition with iPartition. Does "OS_9" show up on the desktop when you boot from the Mac OS 9 CD? You should be able to just run the installer and be able to choose either the Mac OS X partition or the "OS_9" partition.
If that isn't working it could have something to do with the Mac OS 9 drivers not being installed on the Hard Drive.
Open Disk Utility and locate this:
