What programs are they?
PPC programs won't work on a 68K, "FAT" binaries can work both ways, while 68k applications can run on a PPC (emulation).
Some programs are binhexed or packed in MacBinary formats to protect them against data corruption. Or archived in archives which can't be opened on a Classic because the archiver application can't open them (eg Stuffit Expander 3.5 won't open Stuffit X archives (.sitx)) or for other reasons.
Could you give us the error it returns?
EDIT: More details: System version of the Classic with the issue is?
You may want to pursue networking the two computers. There's a sticky thread at the top of the Compact Mac section that will tell you how to do that. You'll need a LocalTalk to Ethernet adaptor. Networking > floppies.
