Is a Performa 6400/180 motherboard compatible in a 5500/250?

Yes. The 54xx/55xx boards and their 6xxxx counterparts are interchangeable.

Well no...You'd have to swap the PCI risers. The 5500 case can only accommodate 1 PCI slot.

BTW, can I use my old 5500 plastic cover, or do I need to track down a 6xxx series plastic cover?

Whatever board you're putting into the 5500, you'll need the 5500 cover.
