I've found that if you format a ZIP disk with the patched Apple HD SC Setup 7.3.5, the computer will see it as a fixed disk and will not eject it from the drive on restart or shutdown (although you can still eject it manually after dragging it's icon to the trash while booted from another disk).
Absolutely no hardware hacking required!
